@MichaelClark But shutter speed and aperture seem to be the only two settings which are not carried over between modes - ISO, white balance and others are copied, so why not specifically these two?

@jrista No, I was using manual focus.

The problem appears when trying to shoot 1 FPS. And several of the photos are being taken with much less than one second delay.

@MichaelClark To avoid massive post-processing I've used JPEG for timelapses. And both runs were with the original base firmware (although Magic Lantern works on top of it).

Some lenses (like the Canon f/1.2L II USM) only do manual focus when the camera is on. And some accessories (like cheap extension tubes) sever the electronic connection between the camera and lens. Which lens model exactly are you using, is your camera turned on, and are you using any accessories?

@Unapiedra: They're rather big, but I'll see about it. The first handful of images were aligned properly, and all subsequent images were completely out of sync.

I was not able to get decent results with align_image_stack. It suddenly decided a tiny randomly moving speck was more interesting than the Sun. I've tried a few settings, but none with useful results. Any ideas how to tweak it?
